I'm not an expert of audio quality comparison, but back in college I did some research regarding subjective and objective visual (both image and video) quality comparison. It is nearly impossible to compare two audio clips using waveform or similar tools. Of course the smaller the difference to the original waveform is, the smaller is the "loss". But smaller loss doesn't necessarily means better quality.

One of the most common way to measure the quality of media files is by using pSNR (wikipedia has a great article explaining what it is). However most studies have shown that the result of objective tests (pSNR for example) still can't predict what the result of subjective tests (human listeners).

But in the case where the quality difference is quite big, I think pSNR is good enough to determine the quality. You can calculate the pSNR of audio files with Autidion and other softwares (Goldwave?).
